The NPGS-USDA core collection with 85 accessions of red clover, an important forage species, is little described. The goal of the present study was to evaluate the diversity of a set of accessions from the core collection at the morphological and molecular level in order to extract some valuable accessions for Brazilian red clover breeding programs. Twenty-one morphological traits, collected in field and greenhouse in South Brazil, and seven SSR markers were used to describe 57 accessions from the U.S. core collection and one population cultivated in Southern Brazil. Variation between accessions was large for most of the 21 morphological traits. A cluster analysis based on the morphological traits revealed five distinct clusters that separated the populations according to flowering earliness, as already described, but also according to persistency, growth habit and dry matter productivity. Over seven SSR loci, the number of alleles averaged 11.1 alleles per locus. Genetic diversity measured with SSR markers was high, with a mean expected heterozygosity of 0.86. An analysis of molecular variance revealed that the largest proportion of variation (83.6%) resided at the within population level. Although the molecular markers also separated accessions into five clusters, there was no coincidence between the composition of groups found with morphological and molecular data. Use of genetic diversity in breeding programs requires to use the most promising populations, to combine positive traits such as persistency and forage yield, and probably to use within population variation to detect valuable genotypes that could be used as parents of synthetic varieties.  相似文献

为解析一套(559份)从世界各国收集的马铃薯种质资源的遗传多样性,用16个表型性状和36个SSR标记进行了聚类和多样性参数分析。对454份表型数据完整材料的UPGMA聚类分析表明,在欧氏距离14.66处被聚成2个类群(A_1和A),其中A_1在欧氏距离12.74处被分为A_(11)和A_(12)亚群;454份材料在欧氏距离11.73处被划成9个类群,包括4个小类(A、B、C和H)和5个大类(D、E、F、G和I),其中类群I所包括的材料占总数的57.5%,该结果较好地揭示了马铃薯种质材料之间的形态差异,区分生态类型不同和遗传差异明显的亲本。36个SSR标记在559份材料中共检测出134个多态性位点,每对引物检测1~7个等位变异,平均3.72个,引物多态性信息量(PIC)为0.1545~0.7743,平均为0.5783,说明品种间有丰富的遗传多样性。NJ系统进化树分析表明,559份材料可分为3个大群。类群I为一个混合群,各地区品种均有分布,包括133份马铃薯材料,占总数的23.8%;类群II中欧洲、北美及中国东北和西北地区的材料所占比重较大,数量为187,占33.5%;类群III中北美、南美以及中国东北和西南地区马铃薯材料所占比重较大,包含239份材料,占42.8%。表型性状聚类与SSR分子标记聚类结果相似,均与地理位置有很大相关性,应结合共同用于评价马铃薯品种遗传多样性。  相似文献

Summary Cassava (Manihot esculenta) is a tropical crop that is grown in Africa, Latin America and Southeast Asia. Cassava was introduced from Latin America into West and East Africa at two independent events. In Uganda a serious threat to cassava's survival is the cassava mosaic disease (CMD). Uganda has had two notable CMD epidemics since the introduction of cassava in the 1850s causing severe losses. SSR markers were used to study the effect of CMD on the genetic diversity in five agroecologies in Uganda with high and low incidence of CMD. Surprisingly, high gene diversity was detected. Most of the diversity was found within populations, while the diversity was very small among agroecological zones and the high and low CMD incidence areas. The high genetic diversity suggests a mechanism by which diversity is maintained by the active involvement of the Ugandan farmer in continuously testing and adopting new genotypes that will serve their diverse needs. However, in spite of the high genetic diversity we found a loss of rare alleles in areas with high CMD incidence. To study the effect of the introgression history on the gene pool the genetic differentiation between East and West Africa was also studied. Genetic similarities were found between the varieties in Uganda and Tanzania in East Africa and Ghana in West Africa. Thus, there is no evidence for a differentiation of the cassava gene pool into a western and an eastern genetic lineage. However, a possible difference in the genetic constitution of the introduced cassava into East and West Africa may have been diminished by germplasm movement.  相似文献

Breeding for resistant genotypes is the best strategy to offset the destructive effects of cassava mosaic disease (CMD) and cassava bacterial blight (CBB). Two sets of diallel parents were selected for the forest and the savannah ecological zones in Ghana based on good levels of resistance to CMD and CBB. Both sets were crossed in a half-diallel design. The first set of seven progenitors and their 21 F1 progenies were planted in a randomised complete block design (RCBD) with three replications in two different locations for two seasons in the forest ecology. The second set of five progenitors and their 10 F1 progenies were planted in a RCBD with three replications in two locations in the coastal savannah ecological zone of Ghana. Both experiments were evaluated for CMD and CBB resistance, fresh root yield, dry root yield, root number, harvest index, dry matter content, plant height at maturity and height at first branching, levels of branching and plant vigour. Results of the combined analysis of variance revealed that the environment effect was significant for all the traits. General combining ability and specific combining ability effects were significant for most of the traits. Narrow sense heritability was significant for plant vigour, root number, CMD and CBB in both the zones. CMD and root number also had a predictability ratio of close to one, indicating the importance of additive gene effects.  相似文献

Summary Cassava mosaic disease (CMD) is one of the most serious and widespread diseases throughout cassava growing areas in Africa, causing yield reductions of up to 90%. Early research on breeding of cassava (Manihot esculenta Crantz) for resistance to CMD in Africa is reviewed. Changes in population size and in activity of the white-fly vector to CMD (Bemisia tabaci Genn.) in relation to changes in environmental conditions such as amount and distribution of rainfall, light intensity and temperature are discussed in relation to screening for resistance to CMD. Over the past eight years, significant progress has been made at the International Institute of Tropical Agriculture (IITA). Resistance to CMD has been successfully incorporated into high yielding cultivars of acceptable quality. The CMD resistant material has been evaluated and many promising clones have been selected in various countries in tropical Africa and India. Phenotypic divergence among the 24 accessions belonging to a collection of six species of Capsicum from different geoclimatic regions available in field gene bank of CIMAP, Lucknow, India, was quantified by multivariate analysis for 12 quantitative and qualitative traits. Based on their values, all 24 accessions were grouped into six clusters such that the genetic stocks within cluster had smaller D 2 values among themselves than those belonging to different clusters. The accessions of Capsicum annuum were distributed in different clusters in morphotyping representing different species, suggesting that taxonomic characteristics are not always related to agronomic traits. No parallelism/association was found between geographical and phenotypic diversity. Accessions 15 and 23 (clusters V and VI, respectively) had distinct identity. The three characteristics that played the greatest role in differentiation were fruit diameter, number of fruits per plant, and leaf diameter, which can be utilized as conventional/morphological markers for the improvement of chilli yield and obtaining good segregants in chilli breeding programs.  相似文献

To fully exploit the diversity in African rice germplasm and to broaden the gene pool reliable information on the population genetic diversity and phenotypic characteristics is a prerequisite. In this paper, the population structure and genetic diversity of 42 cultivated African rice (Oryza spp.) accessions originating from West Africa (Benin, Mali and Nigeria, Liberia etc.) were investigated using 20 simple sequence repeats (SSR) and 77 amplified fragment length polymorphisms (AFLP). Additionally, field trials were set up to gain insight into phenotypic characteristics that differentiate the genetic populations among rice accessions. The analysis revealed considerably high polymorphisms for SSR markers (PIC mean?=?0.78) in the germplasm studied. A significant association was found between AFLP markers and geographic origin of rice accessions (R?=?0.72). Germplasm structure showed that Oryza sativa accessions were not totally isolated from Oryza glaberrima accessions. The results allowed identification of five O. glaberrima accessions which grouped together with O. sativa accessions, sharing common alleles of 18 loci out of the 20 SSR markers analyzed. Population structure analysis revealed existence of a gene flow between O. sativa and O. glaberrima rice accessions which can be used to combine several interesting traits in breeding programs. Further studies are needed to clarify the contributions of this gene flow to valuable traits such as abiotic and biotic stresses including disease resistance.  相似文献

为了对巴西木薯种质资源进行遗传多样性、亲缘关系和群体遗传结构分析,本研究利用了7946个SNPs和1997个InDels分子标记,通过ADMIXTURE软件进行群体结构分析、GCTA软件进行主成分分析。结果显示,巴西木薯被划分为9个亚群。这与利用PHYLIP进行的聚类分析结果大概一致,其中亚群1、亚群2、亚群4、亚群6和亚群8能较好地分别聚在一起,而其他亚群中的样品大致能聚在一起,且样品间有一定的交叉。巴西木薯种质资源遗传多样性指数(0.274)高于中国、尼日利亚等,其中巴西木薯亚群5具有相对较高的遗传多样性水平(0.29)。巴西木薯各亚群的群体遗传分化程度较低(群体分化指数在0.03~0.15之间),但高于中国木薯种质资源的群体分化指数。各木薯材料间的遗传距离变幅为0.084~0.297,平均遗传距离为0.228。本研究结果可为后续关联分析发掘优良等位基因及引种提供依据。  相似文献

As a typical tropical crop, cassava (Manihot esculenta Crantz) has the characteristics of drought resistance, barren resistance, high biomass and so on. In addition to being used for food and forage, it can also be used for production, processing and starch extraction. Due to highly heterozygous cassava genome, breeding is more difficult. Enriching the genetic diversity of cassava germplasm, comprehensively evaluating its genetic background and traits, and discovering superior alleles that control excellent traits are of great significance for cassava breeding in the future. In order to analyze the genetic diversity, genetic relationship and population structure of cassava germplasm in Brazil, 7946 SNPs and 1997 InDels molecular markers were used. Population structure analysis was performed by ADMIXTURE software, and principal component analysis was performed by GCTA software. Brazilian cassava was divided into nine subgroups, and was roughly consistent with the results of cluster analysis using PHYLIP. Among them, subgroup 1, subgroup 2, subgroup 4, subgroup 6, and subgroup 8 could be clustered together respectively, while the samples of other subgroups could be roughly clustered, and there was a certain cross between the samples. The genetic diversity of cassava germplasm in Brazil (0.274) was higher than the genetic diversity level of cassava germplasm in China and Nigeria. Subgroup 5 of Brazil cassava had a relatively high genetic diversity (0.29). The genetic differentiation of subgroups was low (the genetic differentiation vary from 0.03 to 0.15), but higher than domestic cassava germplasm. The genetic distance between cassava accessions varied from 0.084 to 0.297, with the average of 0.228. The results of this study can provide a basis for subsequent association analysis to identify great alleles and introduction.  相似文献

Soybean [Glycine max (L.) Merrill] is an important oilseed crop worldwide and it has recently become the crop of interest in Ghana. In this study, 142 soybean accessions were genotyped with 34 SSR markers and concurrently evaluated for five quantitative and two qualitative phenotypic traits. Twenty‐nine of the SSR markers were polymorphic with mean allele number of 5.3, polymorphic information content (PIC) of 0.51 and gene diversity of 0.55. Molecular analysis based on unweighted paired group arithmetic mean (UPGMA) clustering and principal coordinate analysis (PCoA) was similar in explaining the extent of diversity within the accessions. Structure analysis placed most of the accessions into two subpopulations with 18 (12.7%) as admixtures. Principal component analysis (PCA) based on phenotypic traits revealed two clusters. Both UPGMA clustering‐based SSR data and PCA from phenotypic data showed similar results. The assembled germplasm is genetically diverse with high variation in flowering and maturity period, and key yield components which could be exploited in developing superior varieties well adapted to Ghana and West Africa.  相似文献

The extent of genetic diversity and relatedness of cowpea germplasm from East Africa are poorly understood. A set of 13 microsatellites (SSR) and 151 single nucleotide polymorphisms (SNPs) markers were applied to assess the levels of genetic diversity in a sample of 95 accessions of local cowpea germplasm and inbred lines of Vigna unguiculata. The average genetic diversity (D), as quantified by the expected heterozygosity, was higher for SSR loci (0.52) than for SNPs (0.34). The polymorphic information content was 0.48 for SSR and 0.28 for SNP while the fixation index was 0.095 for SSR and 0.15 for SNPs showing moderate differentiation and high gene flow among cowpea accessions from East African countries. The results of data analysis of both SSR and SNP markers showed similar clustering patterns suggesting a substantial degree of association between origin and genotype. Principal coordinate analysis (PCoA) with SSR and SNP markers showed that accessions were grouped into two and three broad groups across the first two axes, respectively. Our study found that SNP markers were more effective than SSR in determining the genetic relationship among East African local cowpea accessions and IITA inbred lines. Based on this analysis, five local cowpea accessions Tvu-13490, Tvu-6378, Tvu-13448, Tvu-16073, and 2305675 were identified to be tightly clustered sharing several common alleles with the drought tolerant variety Danila when analyzed with SSR and SNP markers. The findings will assist and contribute to future genetic diversity studies aimed at the genetic improvement of local Eastern Africa cowpea accessions for improved overall agronomic performance in general and breeding for drought tolerant in particular.  相似文献

Knowledge of the origin, organization and nature of the cassava (Manihot esculenta Crantz) germplasm collection in Brazil is incomplete due to lack of critical information on several aspects of the collection. This study verifies the utility of SSR-primed PCR markers for germplasm assessment and then utilizes these markers as well as RAPD's to characterize the Brazilian collection. We specifically address the following questions: 1)what is the relationship of morphologically closely related species to cultivated cassava? 2) What is the genetic diversity of cultivars within and between different habitats in Brazil? 3) Do agronomic traits and molecular markers reveal the same relationship among cassava accessions? 4) How complete is the Brazilian cassava collection and how well is it represented in the Word Core Collection of cassava, maintained by CIAT? Results of the interspecific studies of cassava and its wild relatives confirms the close relationship of cassava, Manihot esculenta ssp. esculenta to Manihot esculenta ssp. flabellifolia as well identifying several other closely related wild species. Next, PCR-based markers indicate a strong grouping of varieties related to the region of cultivation in Brazil. Moreover, important regions such as Cerrados and Amazon are relatively poorly represented in germplasm collections. Interestingly, the relationships of accessions based on agronomic traits are not fully congruent with relationships revealed with RAPD markers. Finally, the genetic diversity of the Brazilian cassava collection is not fully represented in the Core of the Word Core Collection of CIAT.  相似文献

A major emphasis in breeding for iron toxicity tolerance in rice is to identify differences that are associated with resistance and harness them for genetic improvement. In this study, thirty accessions, including IRRI gene bank accessions, two varieties from Brazil, 8 cultivars from West Africa and 10 cultivars from Uganda were analyzed for sensitivity to iron toxicity, and genetic diversity using morphological and SSR markers. Two genotypes, IR61612-313-16-2-2-1 and Suakoko 8 showed significantly high resistance with an average score of ≤ 3.5 on 1–9 scale. The SRR markers were highly informative and showed mean polymorphism information content (pic) of 0.68. The PIC values revealed that RM10793, RM3412, RM333, RM562, RM13628, RM310, RM5749, and RM154 could be the best markers for genetic diversity estimation of these rice cultivars. Diversity at the gene level showed an average of 4.61 alleles ranging from 2 to 12 per locus. Mean gene diversity (H) value for all SSR loci for the 30 genotypes evaluated was 0.69 but was decreased to 0.53 when analysis was performed on Ugandan accessions. The low genetic diversity found among the Ugandan accessions is the evidence of a narrow genetic base, and such a scenario has a potential vulnerability for resistance break down. A low correlation was detected between the observed molecular and morphological datasets. This means that a combination of morphological traits and SSR analysis would be required when assessing genetic variation under iron toxic conditions, and could be a practical strategy for breeders when planning crosses. A distinction between the resistant and susceptible accessions in both phenotyping and SSR datasets suggests the presence of unique alleles that could be harnessed for improvement of rice against iron toxicity.  相似文献

Sugarcane is known for its highly complex genetics and more knowledge is needed for better use and conservation of genetic materials. In order to identify genotypes and to assess genetic diversity, diverse data sets such as morphological and molecular markers are used as a general approach. To evaluate the usefulness of different markers, important sugarcane genotypes in Argentina were characterized by AFLP, SSR and morphological traits. All genotypes characterized were grouped in one main cluster in dendrograms using two independent softwares. Interestingly, local genotypes grouped together with USA varieties and no clear genetic differentiation could be found probably due to intensive germplasm exchange between these breeding programs. The molecular markers tested were useful for genetic diversity assessment as well as for genotype identification. These markers should be included in the internationally established characters for sugarcane variety protection as they give a better view on whole genome complexity. Additionally, genetic similarities obtained from molecular markers will provide more accurate information to breeders than the pedigree method, especially when considering the asymmetric genetic inheritance of sugarcane. Morphological traits are valuable tools to identify genotypes since they reflect external resemblance more than genetic relatedness. When they were combined with molecular markers the dendogram obtained revealed genetic relationships and the genetic diversity was better estimated. In summary, both methods appear to be useful, complementing each other and should be used together to assist sugarcane breeders in estimating genetic diversity, electing parents for crossings, identifying superior lines and to protect intellectual property rights.  相似文献

以101份南方花生区试品种为材料,利用形态学性状和SSR标记进行品种遗传多样性分析和特异性鉴定。结果表明, 29个形态学性状中有7个无多样性,其余22个的多样性指数为0.23~0.77,平均为0.43。在相似系数为0.76处,将供试品种划分为七大类群,同一育种单位的品种倾向于聚在一起。用40个SSR标记共检测出167个等位基因,单个标记检测的等位基因数2~6个,平均为4.18个。标记的多态性信息量(PIC)差异较大,最大为0.79,最小为0.26,平均为0.55。在相似系数为0.70处,供试品种可被划分为六大类群,同一省份育成的品种多聚为一类。Mantel检验发现品种间的形态学性状和SSR标记的相似系数矩阵相关性弱(r=0.36),SSR标记无法取代形态学性状单独用于花生品种特异性鉴定,但两者相结合能有效提高花生品种特异性鉴定的准确性。  相似文献

利用22个表型性状和60个微卫星(simple sequence repeat, SSR)位点对黑龙江省140份代表性种质(78份地方品种和62份育成品种)进行分析, 根据UPGMA (unweighted pair group method with arithmetic mean)和Model-base对SSR数据进行遗传结构划分。结果表明, 参试品种可分为2大类群, 第II类群的各项多样性指标均高于第I类群, 2个类群遗传距离为0.2427;PCO结果显示这2个类群分布在不同区域, 这与地理来源和育成年代密切有关。依据品种类型分为育成品种和地方品种两组, 后者的各项多样性指标均高于前者, 两组间的遗传距离为0.1131。依据表型数据的PCO分析表明, 分布区域与品种类型有关, 与SSR结构分类的结果吻合度低, 两组品种主要在3个主成分的6个表型性状上有所不同。它们不是2个相对独立的遗传群体, 根据分子标记和表型分类各有特点;建议在种质遗传多样性研究中将分子数据和表型数据结合起来。  相似文献

Summary The two most serious diseases of cassava (Manihot esculenta Crantz) are cassava mosaic disease (CMD) and cassava bacterial blight (CBB) (Xanthomonas manihotis Starr). Clone 58308, derived from the third backcross of the interspecific cross of cassava (M. esculenta) x ceara rubber (M. glaziovii), showed a high level of resistance to both diseases. Crosses of 58308 with several other clones which varied from susceptible to moderately susceptible to both diseases gave progenies with a significant genotypic correlation between resistance to both diseases (r=0.90), apparently due to linkage. The heritabilities of resistance to the diseases were estimated at 50–70% for CMD and 25–65% for CBB. Resistance to both diseases is assumed to be polygenic. The correlated response to selection for CMD and for CBB was estimated.  相似文献

Summary Microsatellites or simple sequence repeats (SSR) are the markers of choice for molecular genetic mapping and marker-assisted selection in many crop species. A microsatellite-based linkage map of cassava was drawn using SSR markers and a F2 population consisting of 268 individuals. The F2 population was derived from selfing the genotype K150, an early yielding genotype from an F1 progeny from a cross between two non-inbred elite cassava varieties, TMS 30572 and CM 2177-2 from IITA and CIAT respectively. A set of 472 SSR markers, previously developed from cassava genomic and cDNA libraries, were screened for polymorphism in K150 and its parents TMS 30572 and CM 2177-2. One hundred and twenty two polymorphic SSR markers were identified and utilized for linkage analysis. The map has 100 markers spanning 1236.7 cM, distributed on 22 linkage groups with an average marker distance of 17.92 cM. Marker density across the genome was uniform. This is the first SSR based linkage map of cassava and represents an important step towards quantitative trait loci mapping and genetic analysis of complex traits in M. esculenta species in national research program and other institutes with minimal laboratory facilities. SSR markers reduce the time and cost of mapping quantitative trait loci (QTL) controlling traits of agronomic interest, and are of potential use for marker-assisted selection (MAS).  相似文献
