Abstract – The ashy darter, Etheostoma cinereum, is an imperiled fish within the Cumberland and Tennessee drainages of the southeast United States. An understanding of habitat associations and the relationship of habitat use across multiple spatial scales are critical elements in its conservation. Our objectives were to quantify habitat associations at the stream reach and microhabitat scales for adult and juvenile darters, and to understand the linkage between the two scales based on gradients of habitat use. We focused our efforts within the Rockcastle River, Kentucky (Cumberland River drainage), because the watershed was known to contain a relatively large ashy darter population. Three hundred twenty‐two individuals were collected from 21 reaches. The species was restricted to the mainstem of the river and the lower reaches of the larger tributaries. The distribution and abundance of adult and juvenile darters differed significantly at each spatial scale, and both groups demonstrated non‐random use of the available habitat. Gradients of stream size and substrate size were identified as important factors. A threshold of environmental quality was determined based on the habitat use patterns among the two scales. Habitat use between the two scales was independent within the threshold, indicating that the specific quality of the microhabitats did not necessarily matter within a stream reach. However, beyond the threshold, a decrease of at least 48% in adult and juvenile darter abundance was seen, indicating that a sufficient network of suitable microhabitats is needed to support a good population of darters within a stream reach.

Abstract – Environmental factors act in a hierarchical manner at multiple spatial scales to influence the organisation of ecological assemblages; however, the relative influence of the different scale‐related factor groups is poorly known. We evaluated the importance of catchment‐scale and site‐scale environmental variables, as well as the spatial context of the sampling sites, in shaping stream fish assemblages in an agriculture‐dominated landscape in Hungary. Beside the variables describing spatial context (principal coordinates of a truncated distance matrix among sites), altogether 60 environmental variables were used to predict variability using a variance‐partitioning procedure in redundancy analysis. Presence–absence‐ and relative abundance‐based data were examined at two assemblage levels (entire assemblage and native assemblage) at 54 stream sites. Incorporation of spatial variables increased largely the total explained variability in case of relative abundance, but not for presence–absence data. Of the environmentally explained variance, catchment‐scale variables (e.g., land cover types, patch density) were relatively more influential for the native assemblage‐level analyses, than for analyses at the entire assemblage level, where site‐scale variables (e.g., altitude, depth) proved to be more influential. In addition, pure catchment‐ and pure site‐scale variables have the primary role in determining fish assemblage patterns, whereas the influence of shared variance and that of site‐scale riparian variables proved to be less important. Our findings demonstrate the importance of incorporating the spatial context of the sampling sites in predicting fish assemblage patterns and the effects of channelisation (dikes) in shaping assemblage–environment relationships in this human‐influenced landscape.

Pacific sardine (Sardinops sagax) and northern anchovy (Engraulis mordax) eggs exhibited different spatial structure on the scale of 0.75–2.5 km in two egg patches sampled in the Southern California Bight in April 2000. Plankton samples were collected at 4‐min intervals with a Continuous Underway Fish Egg Sampler (CUFES) on 5 × 5 km grids centered on surface drifters. Variograms were calculated for sardine and anchovy eggs in Lagrangian coordinates, using abundances of individual developmental stages grouped into daily cohorts. Model variograms for sardine eggs have a low nugget effect, about 10% of the total variance, indicating high autocorrelation between adjacent samples. In contrast, model variograms for anchovy eggs have a high nugget effect of 50–100%, indicating that most of the variance at the scales sampled is spatially unstructured. The difference between observed spatial patterns of sardine and anchovy eggs on this scale may reflect the behavior of the spawning adults: larger, faster, more abundant fish may organize into larger schools with greater structure and mobility that create smoother egg distributions. Size and mobility vary with population size in clupeoids. The current high abundance of sardines and low abundance of anchovy off California agree with the greater autocorrelation of sardine egg samples and the observed tendency for locations of anchovy spawning to be more persistent on the temporal scale of days to weeks. Thus the spatial pattern of eggs and the persistence of spawning areas are suggested to depend on species, population size and age structure, spawning intensity and characteristic physical scales of the spawning habitat.

Abstract –  Knowledge of patterns of refuge use by fish is critical for maintaining biodiversity in drought-prone streams. In this study, the fish assemblages of 21 dry-season pools in a Mediterranean stream were characterised and related to three sets of factors reflecting pool morphology, physicochemistry and spatial context. Fish were associated with the three sets of variables, with variation partitioning indicating that overall species richness and abundance were primarily related to pool morphology but relative species abundances were mainly associated with physicochemical contexts. In general, species richness was the highest but overall fish abundance was the lowest in large pools. Pools well shaded by riparian canopy held the highest richness and abundance of native fish, but relative species abundances and assembly structure varied among pools contingent on canopy cover, substrate composition and spatial location. These results suggested that conservation of fish diversity in Mediterranean streams requires networks of pools with diverse sizes and physicochemical contexts.

Abstract – Effects of environmental or landscape factors on species composition, species richness and complexity of fish assemblages were examined using our collections of fish from 65 sites on streams in 13 drainages across the midwestern United States. Effects of environmental factors were examined at three scales: broad geographic factors included drainage, latitude, and longitude; local terrestrial factors included features of the riparian zone adjacent to the collecting site as well as local climate and land use; within-stream aquatic factors related to structure and hydrology of the stream reach sampled. Each assemblage property was examined for its relationship to factors at each scale separately, and then for relative importance of all factors found to be significant in the separate analyses. Assemblage composition (summarized as sample scores on two axes of a detrended correspondence analysis) varied significantly as a function of factors at all three scales when each scale was considered separately. With simultaneous consideration of all scales, however, only broad geographic factors (particularly latitude) and local terrestrial factors explained significant variation in assemblage composition. Species richness (the number of species we captured) was explained by longitude and within-stream aquatic factors both when considered separately and together. Assemblage complexity (quantified as slope of relative abundance versus rank abundance) was only related to within-stream aquatic factors. Assemblage composition and emergent assemblage properties (richness and complexity), therefore, were explained by factors acting at different scales. The total variation explained for assemblage composition was much greater than that explained for emergent assemblage properties, suggesting that assemblage composition may vary more as a function of environmental and landscape factors than do species richness and complexity. Identifying factors that influence anadromous Pacific salmon (Oncorhynchus spp.) population dynamics is complicated by their diverse life histories and large geographic range. Over the last several decades, Chinook salmon (O. tshawytscha) populations from coastal areas and the Salish Sea have exhibited substantial variability in abundance. In some cases, populations within the Salish Sea have experienced persistent declines that have not rebounded. We analyzed a time series of early marine survival from 36 hatchery Chinook salmon populations spanning ocean entry years 1980–2008 to quantify spatial and temporal coherence in survival. Overall, we observed higher inter‐population variability in survival for Salish Sea populations than non‐Salish Sea populations. Annual survival patterns of Salish Sea populations covaried over smaller spatial scales and exhibited less synchrony among proximate populations relative to non‐Salish Sea populations. These results were supported by multivariate autoregressive state space (MARSS) models which predominantly identified region‐scale differences in survival trends between northern coastal, southern coastal, Strait of Georgia, and Puget Sound population groupings. Furthermore, Dynamic Factor Analysis (DFA) of regional survival trends showed that survival of southern coastal populations was associated with the North Pacific Gyre Oscillation, a large‐scale ocean circulation pattern, whereas survival of Salish Sea populations was not. In summary, this study demonstrates that survival patterns in Chinook salmon are likely determined by a complex hierarchy of processes operating across a broad range in spatial and temporal scales, presenting challenges to the management of mixed‐stock fisheries.

Quantifying assemblage structure across spatio‐temporal scales is ecologically important and further aids in the understanding of community organisation processes. Currently, few studies have assessed assemblage structure across generous magnitudes of scale, and influences of processes (biotic and abiotic) responsible for structuring assemblages are still questioned. Using community and hydrologic data collected over a 22‐year period from a stretch of river nearing 150 km, we examined spatio‐temporal fish assemblage structural patterns in a temperate coastal plain stream. Results indicated that significant changes in assemblage structure across time were influenced by environmental disturbances, including drought and hurricane events. Assemblages were restructured in a punctuated manner directly following these events, and complete recovery of initial assemblage structure did not occur across the study period. Additionally, we found spatial differentiations between upstream and downstream assemblages, which were driven by greater abundances of several species in downstream sites. Our results suggest that assemblage structure is influenced by environmental variation, specifically, extreme disturbance events and spatial habitat heterogeneity.

  1. Removal of instream woody habitat (IWH) is one factor attributed to declines in fish populations worldwide. Restoration of IWH to help fish populations recover is now common; however, quantitative predictions about the outcomes of these interventions is rare. As such, quantitative links between IWH and fish abundance is of interest to managers to inform conservation and restoration activities.
  2. Links between instream habitat attributes, especially IWH, and selected fish species of recreational, cultural, and ecological significance were explored at 335 sites spanning eight streams across south‐eastern Australia. Data were collected on fish abundance and length, IWH density and a range of other habitat attributes at a scale that incorporated at least one of each of the major mesohabitat types (functional river elements). The data were analysed using Bayesian hierarchical generalized linear mixed models to examine fish habitat associations and used to make quantitative predictions of responses to future restoration.
  3. Strong positive relationships were found between fish abundance and IWH density and the strength of this relationship varied between species and waterways. Murray cod (Maccullochella peelii), a species commonly targeted by IWH interventions, displayed the strongest association with IWH density. River blackfish (Gadopsis marmoratus) also showed a significant relationship with IWH, but this effect was waterway specific. Fish length was only related to IWH for river blackfish. These results may reflect differences in the life histories of these two species. We suggest that differences in habitat association through ontogeny may be more relevant at smaller spatial scales.
  4. The results generated in this study can be used to guide waterway restoration and develop quantitative predictions about how fish might respond to IWH interventions across south‐eastern Australia. This approach provides a powerful quantitative framework within which to explore management options and objectives, and to test our predicted responses to habitat restoration.

Ecology of Freshwater Fish 2010: 19: 420–432. © 2010 John Wiley & Sons A/S Abstract – Habitat quality and quantity determine many biological processes and traits that directly affect the population dynamics of stream fishes. Understanding how habitat selection is adjusted to different ecological conditions is essential to improve predictive modelling of population dynamics. We describe brown trout Salmo trutta summer habitat selection patterns through univariate and multivariate habitat selection functions across defined river reach typologies. We sampled 44 sites and performed a principal component analysis that defined eight reach types differing in both local site and catchment‐scale physical features. We observed ontogenetic changes in habitat selection, as trout preferred deeper and slower flowing water as they increased in size. Likewise, selectivity for different types of structural habitat elements changed through ontogeny. Both patterns were consistent across reach types. Moreover, we detected spatial variations in habitat selection patterns within age‐classes among different reach types. Our results indicate that brown trout is a habitat generalist and suggest that spatial variations in habitat selection patterns are driven by physical and environmental factors operating at multiple spatial scales.

We investigated how stream fragmentation affects local fish species persistence and extinction from three Rio Grande systems (Texas, USA) stream reaches with different levels of natural fragmentation. We examined species–volume (SV) relationships of fish assemblages in 42 pools across the watersheds and predicted greater fragmentation would correspond to an increase in the slope of the SV relationship due to decreased within‐reach rescue effects. In addition, we examined relationships among tributary‐specific nested subset patterns, local habitat features and spatial position of the reaches relative to the Rio Grande mainstem to better understand the importance of local and regional processes on fish species richness patterns in the stream reaches. Slopes of the SV curves did not differ among the stream reaches, but the intercepts of the SV curves were significantly different. These results indicated rescue effects among habitats within a stream reach were not apparent; however, rescue effects from the mainstem largely determined the species richness of a given stream reach. The nested subset patterns in all stream reaches were related to several local environmental factors, and large, deep pools provided important aquatic refugia in all three systems. We suggest declines in mainstem and tributary flows will likely continue to impact local and regional fish assemblage attributes. High flow events are important for dispersal and can reset tributary fish communities for the next extinction‐driven, successional cycle.

Cephalopod populations show wide temporal fluctuations in abundance, which have usually been investigated at inter‐annual scales related to environmental variability. However, cephalopods are also strongly linked to seasonal environmental fluctuations owing to their short life cycles and single seasonal breeding. Therefore, population abundance critically depends on the success of breeding and recruitment from the previous year and the optimization of resources in a narrow period of favorable conditions. This adaptation of population dynamics is paramount in marked oligotrophic systems, such as the western Mediterranean Sea. We used monthly landings per unit effort (LPUE) to explore the spatio‐temporal variability in seasonal patterns of three cephalopod species (Illex coindetii, Eledone cirrhosa and Octopus vulgaris). Common trends across the study area were characterized for each species. In all cases, seasonal patterns were geographically aggregated in relation to differences in local environment (i.e., primary production and surface hydro‐climatology). Variability in the mean seasonal pattern over time was also investigated under contrasting environmental or population regimes. The mean seasonal trend was more pronounced in regimes of high‐population densities, suggesting a density‐dependent control that can modify the strength of the environmental forcing in the seasonal patterns. Our study also evidences a spatial synchrony in the seasonal fluctuations of LPUEs. Scales of synchrony ranged from 70 to 200 km, indicating a patchy‐aggregated spatial pattern as a part of complex population structures in the western Mediterranean. Improving our understanding of seasonal dynamics of cephalopods across temporal and spatial scales may lead to improved forecasts and management strategies.

Fish community metrics have been extensively investigated as indicators of fishing effects for ecosystem‐based fisheries management (EBFM) in temperate systems. Little similar work has been performed in the coral reefs of the Caribbean, where simple indicators are urgently needed. Here, we use 415 coral reef surveys throughout the Caribbean to assess the potential of four simple and intuitive fish community metrics, namely, fish biomass, fish density, average fish weight and species richness, to separate fishing effects from those of other environmental factors at both local (tens of kilometres) and broad (hundreds to thousands of kilometres) spatial scales. We found that these fish metrics differed considerably in environmental correlates and the spatial scales underlying fish metric–environment associations. Average fish weight and fish biomass were most sensitive to fishing indices at both spatial scales, although average fish weight responded more sensitively and specifically to fishing than fish biomass. Fish density and species richness were most sensitive to temperature over broad scales and to macroalgae and relief height over local ones. All fish metrics were negatively correlated with macroalgae over broad scales, supporting the utility of macroalgae to inform about the integrity of entire reef ecosystems. Most of the fish metric variance associated with fishing pressure operated over broad scales, highlighting the need for a Caribbean‐wide view of fish community status to establish local management objectives and avoid shifting baselines. Our study clarifies the utility of simple fish community metrics as indicators of fishing effects for EBFM in the Caribbean.

  1. Abstractions and diversions are prevalent in river networks worldwide; however, specific mechanisms and measures reflecting changes in functional characteristics of aquatic assemblages in response to flow abstraction have not been well established. In particular, the influence of small takes on fish assemblages is poorly understood.
  2. Field surveys and stable‐isotope analyses were used to evaluate the impact of differing levels of flow abstraction on fish assemblage structure, and native–non‐native patterns of coexistence, associated with small surface water abstractions in four streams in New Zealand. Study design accounted for longitudinal processes (spatial autocorrelation) to isolate the effects of abstractions on fish assemblages.
  3. Reaches with reduced flows downstream of abstraction points had significantly lower fish abundances per metre of stream length, probably because of decreased habitat size, altered interspecific interactions and barriers to movement. The loss of larger fish in reaches with high abstraction resulted in shallower mass–abundance slopes and shorter stable isotope‐derived food‐chain lengths, likely to have been caused by fewer trophic links in the food web. The large fish absent from these reaches were flow‐sensitive introduced salmonids, resulting in higher relative abundances of small‐bodied native fish, probably as a result of predatory and competitive release.
  4. Quantification of metrics designed to characterize ecosystem functioning as well as abundance and species composition indicated that small water abstractions can alter both the structure and composition of stream fish assemblages and modify the outcomes of native–non‐native species interactions. Thus, a better understanding of the effects of small abstractions could be used to improve the strategic management of fish in invaded riverscapes.

Data sets with increased spatial and temporal resolution can help researchers and resource managers quantify representative distributional patterns of mobile sportfish. In this research, first, we illustrate patterns of sportfish distribution using individual (percent of population, residence time, number of movements) and combined distributional metrics. Second, we apply these metrics to one highly mobile fish species, the blue catfish (Ictalurus furcatus), across a range of spatial (whole reservoir, region, site) and temporal (year, month, diel period) scales. Specifically, we tracked 123 acoustically tagged blue catfish with a 20‐receiver array in Milford Reservoir, KS, USA. When we integrated metrics, four site‐specific distributional patterns emerged: (a) a large, active multi‐site fish aggregation, (b) localised site fidelity, (c) transitional sites and (d) rarely used locations. These patterns would not have been detected using a single metric as each measurement revealed a different piece of the distribution story. For example, if we had only quantified percent of population, we could identify fish location, but not whether individual fish spent time at a location or were just passing through. Our examination of multiple scales also provided a novel context for interpreting site‐specific patterns. As an illustration of this insight, using conventional approaches, we would have observed heterogeneity, but we would not have detected fish aggregations, in which individual fish either remained or repeatedly returned to a site. In summary, our results show the advantage of setting the entire ecosystem as the study boundary to integrate multiple responses using a spatially and temporally extensive data set.
