Amplified fragment length polymorphism (AFLP) markers were evaluated for determining the phylogenetic relationships, and the diversity in the Saccharum complex using 30 clones belonging to S. officinarum, S. robustum, S. spontaneum, S. barberi, S. sinense and the related genus Erianthus. The phenetic tree of the species clones based on AFLP data was consistent with the known taxonomical relationships. AFLP gave higher resolution of closely related species into discrete groups than that by RAPD and RFLP markers, reported earlier. The levels of diversity within the various Saccharum species were also found to be higher than those obtained previously with the same set of clones using RAPD markers. The intraspecies similarity in S. barberi and S. sinense was much higher than interspecies similarity suggesting a clear separation of the two, which are considered ‘horticultural species’. The genetic similarity matrix derived from a single primer combination highly correlated (r = 0.980) with that obtained from all the 12 primer combination used in the study, thus highlighting the efficiency of a single primer combination in delineating species relationships. All the primer combinations could identify markers that are specific to each of the species and the genus Erianthus. Among the species, specific markers were highest in S. spontaneum followed by S. robustum, S. barberi, S. officinarum and S. sinense. Erianthus had a distinct profile with 30% of the total amplified fragments being specific to it. This offers great scope for identifying intergeneric hybrids, which has been very difficult using morphological traits and RAPD markers. High degree of correspondence between the results from the cluster analysis based on Jaccard's similarity index, Neighbour Joining tree based on Sokal and Michener distance matrix and AFTD (Analyses Factorielle on Table of Distances) analysis clearly demonstrated that AFLP markers would be an appropriate tool in providing better information about the relationships among the species, estimation of diversity, and in revealing species and genus specific markers that could be directly applied in sugarcane breeding programmes.  相似文献

The evolutionary history of artichoke and cultivated cardoon and their relationships to wild allies of the genus Cynara are not fully understood yet. To try resolve the evolutionary patterns leading to the domestication of these two crops, a study of molecular evolution was undertaken. The species C. cardunculus, including artichoke, cultivated and wild cardoon, together with four wild Cynara species were taken into consideration. Internal (ITS) and external (ETS) rDNA transcribed spacers were used as markers of nuclear genome, the psbA-trnH spacer as a marker of chloroplast genome. Sequences were analysed using phylogenetic analysis packages. Molecular data indicate that the whole genus is quite recent and that the domestication of artichoke and cultivated cardoon, crops diverging for reproduction system and use, are independent events which diverge in time and space. As for wild Cynara species, an evolutionary pattern consistent with their present geographical distribution was hypothesized in relation to the climatic changes occurring in the Mediterranean during the last 20 millennia: C. humilis and C. cornigera appeared to have differentiated first, C. syriaca and C. baetica were differentiated in a second period, while C. cardunculus showed to be the most recent and plastic species. The high plasticity of C. cardunculus has not only allowed its nowadays wide distribution, but has also given the potential for domestication. A number of genes that contribute to the domestication traits of cultivated rice have been identified. These include Sh4, Rc, PROG1 and LABA1, which are associated with non-shattering rachis, white pericarp, erect growth and barbless awns, respectively. The mutations giving rise to the “domestication alleles” of these genes are either invariable in cultivated rice, or have variability that is strictly associated with the phenotypic trait. This observation forms the basis to those current rice domestication models that envisage a single origin for the domesticated phenotype. Such models assume that the domestication alleles are absent or rare in wild rice, emerged under cultivation and spread across all rice groups by introgressive hybridization. We examined whole-genome sequencing datasets for wild and cultivated rice to test the former two assumptions. We found that the rc and laba1 alleles occur in wild rice with broad geographical distribution, and reach frequencies as high as 13 and 15%, respectively. These results are in agreement with previous observations of the prog1 and sh4 domestication alleles in wild populations. We also show that the diversity of the genomic regions surrounding the rc, laba1, prog1 and sh4 alleles in wild accessions is greater than that in cultivated rice, suggesting that these alleles emerged prior to domestication. Our findings indicate that the possibility that independent rice groups obtained identical domestication alleles directly from the wild population needs to be considered.  相似文献

In order to study relationships within and among species of the highly complex polyploid genus Saccharum, 30 clones from 5 species (S. barberi, S. officinarum, S. robustum, S. sinense, and S. spontaneum) and 6 cultivated clones were analyzed using 15 sugarcane simple sequence repeat (SSR) markers and two multivariate statistical methods. The origins of two species, S. barberi and S. sinense, are unclear, and it has been hypothesized that they arose from crosses of S. officinarum × S. spontaneum. S. robustum is suggested to be ancestral to S. officinarum, which, when crossed with S. spontaneum, principally comprise the genomes of commercial cultivars. Although our analyses supported S. robustum as being an ancestor of S. officinarum, and show the composition of commercial clones as expected, our results concerning the species S. barberi and S. sinense indicated them to be much less related to the main Saccharum germplasm pool than previous molecular marker investigations, suggesting that introgression from other genera may exist in their ancestry. The differing results of our analysis of S. barberi and S. sinense are likely attributable to more equal and larger numbers of clones studied in each species. Given the extremely high ploidy, the use of only 15 SSR markers enabled clear distinction of Saccharum species and clones, and also identified likely mislabeled accessions. In addition, the replication of DNA extraction, polymerase chain reactions, and fragment electrophoresis increased the robustness of our analysis.  相似文献

Thailand is a center of diversity for section Angulares of the Asian Vigna (genus Vigna subgenus Ceratotropis) and 4 Vigna species are cultivated in Thailand. Using newly collected wild and cultivated germplasm of Vigna from Thailand and outgroup accessions AFLP analysis was conducted to clarify genetic diversity and relationships. The results suggest that cultivated V. umbellata and V. mungo evolved from wild relatives in a single domestication event. Vigna umbellata is poorly differentiated from its wild and weedy relatives compared to V. mungo. Results suggest northern Thailand and the neighboring Shan state, Myanmar, is the probable center of domestication for V. umbellata as wild accessions from this area and cultivated rice bean from a wide area in Asia are not greatly diverged. Vigna minima, V. tenuicaulis and V. exilis accessions in Thailand are well differentiated with considerable intra-specific variation. Vigna hirtella consists of two well differentiated subgroups, suggesting taxonomic revision may be necessary. Close genetic relationships between V. radiata and V. grandiflora, and between V. mungo and V. trinervia are confirmed. Naturally growing V. mungo populations in northern Thailand appear to be true wild species as they are well differentiated from Indian wild and Thai cultivated populations. The origin of naturally growing cowpea in Thailand needs to be further studied using a more comprehensive set of materials. We investigated the interactive effects of plant domestication and perennial cultivation on diversity and richness of plant-parasitic nematode (PPN) communities associated with highbush blueberry (Vaccinium corymbosum). Rhizospheric soil of V. corymbosum plants was sampled in coupled wild and cultivated sites within the Pinelands National Reserve. Although PPN diversity was higher in cultivated plant soil samples, richness was higher in wild plant soil samples. The most important soil properties, iron and calcium, were associated with cultivated soil and were the best predictors of genera abundance patterns. Nematodes in the genus Criconemoides were 187× more abundant in wild sites than cultivated and thus, were significant indicators of wild sites. In this study cultivation of V. corymbosum appears to benefit the PPN community but alters the community composition considerably.  相似文献

A genomic DNA fragment (pAA7-2) amplified by a random amplified polymorphic DNA primer from the rice cultivar IR68 was used to assess the genetic variation and genetic relationships among the species of genus Oryza. A Southern hybridization experiment of diverse upland rice accessions using a single restriction enzyme HindIII generated unique DNA fingerprint for each accession. The differential hybridization pattern reflecting the copy number variation of pAA7-2 in a collection of wild species and cultivated species of rice provided insight about the genetic relationships among them. All AA genome species exhibited clear banding pattern suggesting presence of fewer copies of this sequence. Strongest hybridization signal was obtained in species belonging to BB, CC, GG, BBCC, CCDD genomes, whereas weakest hybridization signal was visible in EE, FF, and HHJJ genome species. Oryza brachyantha was the most divergent species. Clear difference in banding pattern was evident between Oryza schlechteri and Oryza coarctata belonging to HHKK genome. Although pAA7-2 had no repetitive sequences often associated with hypervariable loci, homology to a putative unclassified expressed retrotransposon distributed over several rice chromosomes was responsible for the complex banding patterns. There were more sites homologous to pAA7-2 sequence in corn and sorghum genome compared with the rice genome. The study demonstrates the potential of pAA7-2 as a powerful molecular tool for DNA fingerprinting, genetic diversity, phylogenetic, and evolutionary studies in Oryza sativa and its wild relatives and other grasses.  相似文献

Two hexaploid species of Solanum sect. Solanum are present in Africa: Solanum scabrum and S. nigrum. Solanum scabrum is a widely cultivated species and is used as a leafy vegetable, as a source of medicine and as a source of ink dye. In previous studies a wide range of morphological diversity has been reported in this species and in some studies subspecies have been proposed. Subspecies are also recognized in S. nigrum. However, it has not been established whether or not the morphological differences are reflected at the genomic level. The present study applies AFLPs to study the genetic diversity in S. scabrum and its relationship to geographical provenance, morphological differences and the possible existence of subspecies within S. scabrum and S. nigrum. The data obtained were analyzed with cluster analysis (using UPGMA and NJ). The results indicate that the genetic variation within S. scabrum was higher within accessions than between accessions. Accessions did not cluster according to their geographical provenance, indicating that accessions from different geographical areas were not significantly different genetically. The clustering reflected neither morphological differences nor domestication status (cultivated or wild). The morphological differences exhibited by S. scabrum could be due to selection by farmers for different plant types. The AFLP derived clustering pattern did not segregate the subspecies recognized in S. scabrum and S. nigrum into separate subclusters.  相似文献

Crop domestication has lead to the selection of a wide range of traits that distinguish domesticated crops from their wild ancestors. Over the past four decades, concerted efforts by archaeologists and geneticists have provided novel insights into the domestication of crops. However, minor crops are rarely a subject for intensive domestication studies and very less is known on the domestication of guar [Cyamopsis tetragonoloba (L.) Taub.] except the trans-domestication hypothesis. The hypothesis proposes that the domestication of guar took place in recent times in the dry areas of the northwestern region of Indo-Pakistan subcontinent and the African wild species, C. senegalensis Guill. et Perr., as its ancestor. However, the process by which the wild species was domesticated is not fully understood. The present paper describes the exploration, collection and in situ characterization of the primitive weedy forms of guar that could be the missing link between the wild and cultivated species. Adak guar is found to grow along with cultivated guar as a weed and is characterized by several primitive characters, prominent among which are spreading habit, small inedible pods which shatter at maturity, hard seed coat and seed dormancy. A total of 66 germplasm collections of these primitive weedy forms of guar have been made from naturally occurring populations in the arid regions of northwestern India. Systematic studies involving these primitive weedy forms can help in understanding the domestication bottlenecks and in utilizing the genetic variation lost during the process of domestication for the improvement of cultivated guar.  相似文献

Domestication is an evolutionary process that modifies morphological, physiological, chemical and genetic features of wild plants, and is a product of artificial selection. A gradient of domestication can be appreciated in species of the Opuntia genus. There are wild species like O. streptacantha, others semi-domesticated like O. hyptiacantha O. megacantha and O. albicarpa, or other like O. ficus-indica with the highest degree of domestication. At the same time, some structural polysaccharides have been associated with plant drought and freeze resistance. This study aimed at quantify five groups of structural polysaccharides in 14 variants of nopalitos (edible young cladodes of flat-stemmed spiny cacti consumed as vegetables) of Opuntia spp. in a domestication gradient. Given that extreme environment is less frequent under cultivation than in the wild, we hypothesized that structural polysaccharides in nopalitos are reduced throughout the domestication process. The experiment was conducted as a completely randomized design with a 5?×?14 two-factor factorial treatment structure, with four replications. Mucilages, pectins, hemicelluloses and cellulose were extracted and dietary fiber content was calculated. ANOVA of data was performed, pair wise comparisons of species and variants were conducted by Tukey test and principal components analysis was carried out. Mucilages were higher in O. ficus-indica (12% of total dry mass) and pectins, loosely and tightly bound hemicelluloses in O. streptacantha (2.5, 9 and 3%, respectively). All five species had similar content of cellulose (5.1% dry mass); but, O. streptacantha presented more dietary fiber. Higher pectins and both loosely and tightly bound hemicelluloses content in wild species can be related to genotype and the persistence of reaction to a wild environment. Mucilages which are one of the main characteristics of consumer preference and loosely bound hemicelluloses could have impact for selection during Opuntia domestication.  相似文献

We previously found a specific DNA fragment, designated Band 1, in the cytoplasm of a Mexican hexaploid wild potato species, Solanum demissum, and varieties with the S. demissum cytoplasm. In this study, we show that Band 1 also occurs substoichiometrically in various species and varieties. The S. demissum DNA sequence harboring Band 1 was extended by genome walking to 7,040 bp, and whole-genome sequencing of the S. verrucosum genome generated a 10,794-bp contig with the corresponding sequence. Their 3′-terminal end sequences had 100 % homology with segment 2 of the S. tuberosum mitochondrial genome, proving that Band 1 originated from a recombination-derived mitochondrial genome. Both normal and recombination-derived mitochondrial genomes co-existed in Band 1 carriers. The presence or absence of Band 1 was surveyed for four accessions of tomato and wild relatives and 172 accessions of 38 Solanum species or potato and tuber-bearing wild relatives, mostly from Mexican species. Together, with the results of our previous survey (mostly for South American species), we conclude that Band 1 is retained stoichiometrically only among S. verrucosum and Mexican polyploid species, supporting S. verrucosum as a maternal ancestor for all Mexican polyploid species. The presence or absence of Band 1 was not uniform within these species and was not associated with ploidy, geographical distribution, or latitude. Several evolutionary hypotheses to explain intraspecific variation were discussed.  相似文献

Solanum stenotomum Juz. et Buk. (2n = 2x = 24) is considered to be the most primitive diploid cultivated species from which all the other Andean cultivated potatoes were originated (Hawkes 1990). To disclose chloroplast DNA (ctDNA) variability and the maternal origin of S. stenotomum, 36 accessions of S. stenotomum and 86 accessions of putative wild ancestral species were determined for ctDNA types and analyzed by high-resolution markers (seven ctDNA microsatellites and an H3 marker). High-resolution markers discriminated 57 different ctDNAs (haplotypes), which were classified into the W-type ctDNA group and C-, S- and A-type ctDNA group, and within the latter group S- and A-type ctDNAs were distinct from each other among many different haplotypes mostly having C-type ctDNA. This ctDNA relationship supported our previous findings obtained for mostly Andean cultivated species (Sukhotu et al. 2004). Compared with other putative ancestral wild species, S. stenotomum showed somewhat limited ctDNA diversity, having two major haplotypes 1 and 2 also found in different wild species in different places. Therefore, the ctDNA in S. stenotomum was of at least dual origins either by successive domestication from different species or else by introgression after initial S. stenotomum arose.  相似文献

Summary Flavonoid chemical markers together with other biochemical markers and/or morphological data can provide useful characters for defining species in Vigna genus. In this paper flavonid HPLC fingerprints have been utilized to assess taxonomic relationships amongst species and accessions of Vigna. Within the taxa analysed there is evidence of both infra- and interspecific chemical variations. In some species chromatographic data support evidence for the existence of different flavonoid chemotypes, which may reflect differences in geographic origin. As far as interspecific relationships are concerned, species belonging to sections Vigna, Plectotropis and Ceratotropis do not show flavonoid glycosides in common with cultivated lines of Vigna. By contrast, some relationships have been found between cultivated lines and wild species of section Catiang. Kaempferol-3-rutinoside and an unidentified kaempferol-glycoside were the only flavonoids detected in the three subgenera analysed. Finally, a greater variability in flavonoid aglycone class and glycosylation pattern has been observed in cultivars of V. unguiculata (L.) Walp. compared to the wild species. This observation may confirm that cultivation and/or domestication may cause or increase species diversification.  相似文献

Studying molecular genetic relationships can substantially contribute to the understanding of the pathways of domestication of a species. Although an increasing number of molecular genetic studies have been performed on Lablab purpureus (hyacinth bean), many covered germplasm of restricted geographic origin or limited intra-specific systematic position. Integrating the molecular diversity found with phenotypic or morpho-agronomic diversity is also deficient. This investigation combines findings of eight molecular genetic studies that include about 400 accessions of both wild and cultivated germplasm, thus providing the largest assessment of diversity in Lablab purpureus to date. In particular, results from a recent molecular investigation (Robotham and Chapman 2015) are revisited and reinterpreted by integrating them with known phenotypic diversity. Wild accessions clearly fall into two types, with characteristic pods—2-seeded and 4-seeded. The large majority of cultivated types are more closely related to 4-seeded pod-types. Certain cultivated 2-seeded pod-type accessions from Ethiopia are genetically closer to wild 2-seeded pod-types. These two major phenotypes are reflected in two chloroplast DNA haplotypes A and B. Hence, two domestication events appear to exist in L. purpureus based on this combined data. No other geographic patterns of diversity, which might assist to trace the dispersal of L. purpureus, were found as cultivated accessions predominantly fell into 2-3 major groups. In all studies, the greatest genetic diversity was found in Africa, making Ethiopia one of the probable centers of domestication.  相似文献

The genus Glycine subgenus Soja includes two species, the important crop, soybean (G. max), and its wild progenitor (G. soja), and an intermediate semi-wild type (G. gracilis). However, the origin of the semi-wild type is in dispute, from independent evolutionary processes or from sympatric hybridization, although many studies support the hypothesis of a hybridization origin. Here, we reveal conclusive evidence for the natural occurrence of sympatric hybridization between wild and cultivated soybeans leading to G. gracilis by capturing natural F1 seeds based on phenotypic and molecular signatures. The F1 hybrids occurred through pollen flow between wild and cultivated soybeans, with many heterozygous loci and similar genetic parameters compared to the maternal wild populations; while paternal soybeans showed the lowest genetic diversity. The F-statistics showed genetic differentiation of the hybrids from the paternal soybeans and maternal wild populations; the differentiation of hybrids from wild soybeans was less than that of hybrids from cultivated soybeans. Natural F1 hybrids generated various seed sizes in the offspring, suggesting that cultivar-genes introgressed into wild soybeans, and the degree of outcrossing in wild soybeans seems to be very important for gene spread, exchange and recombination in the evolution of populations.  相似文献

The origin of cultivated potatoes has remaining questions. In this study, 237 accessions of all cultivated species and 155 accessions of wild species closely related to cultivated potatoes, including their putative ancestors, were analyzed using 15 plastid microsatellites (SSRs) to investigate genetic diversity and their relationships with the wild species. We here used polymorphic plastid SSRs we developed from potato plastid genome sequences as well as already known plastid SSR markers. All 15 loci were polymorphic and identified a total of 127 haplotypes. Dramatic decreases in levels of genetic diversity were revealed in landraces in comparison with wild ancestor species. The plastid SSR results showed a decrease in haplotype number and diversity from Peru to both north and south. Phylogenetic analysis revealed two distinct groups. One of them, group A, contained the majority of accessions of cultivated species of the Solanum tuberosum Andigenum group including all accessions of cultivated diploid and triploid cytotypes of this group (S. chaucha, S. phureja, and S. stenotomum by a former taxonomic system) and most of tetraploid accessions of the S. tuberosum Andigenum group (S. tuberosum subsp. andigenum), and the majority of accessions of wild ancestors from the northern members of the S. brevicaule complex. Another group B comprised most of the wild species accessions and almost exclusively hybrid cultivated species which have introgressed plastid genomes from the other wild gene pools. Lack of clustering of traditional cultivated species (as used above) support a revised group classification of S. tuberosum.  相似文献

Crop wild relatives are invaluable sources of novel genes for crop improvement and adaptation to changing environments. We assessed phylogenetic relationships among 29 Linum accessions representing 16 species, including cultivated flax and its progenitor pale flax, based on four non-coding regions of chloroplast DNA sequences. We obtained a cpDNA network showing that these 16 Linum species are appropriately connected based on previously defined taxonomic sections; these connections reflect the same evolutionary pathways as determined from earlier morphological and cytological data. These relationships also support an earlier hypothesis that cultivated flax is probably descended from a single domestication of pale flax plants, apparently for oil usage. The detailed species network not only is significant for understanding evolutionary relationships of Linum species, but also useful for classifying exotic gene pools of cultivated flax as a part of the ongoing exploration of new genetic diversity for flax improvement.  相似文献

The ontogeny of the tuberous roots of yacon (Smallanthus sonchifolius), an ancient Andean crop, is described for the first time along with three other wild species of Smallanthus: S. connatus, S. macroscyphus and S. siegesbeckius. Tuberous storage roots are present in the four species. Tuberization results from unusual secondary thickening. A meristematic endodermis maintains the primary cortex by generating cortex cells continuously. Secretory schizogenous canals develop adjacent to the endodermis in opposition to the phloem poles. Phellogen originates in the outer layers of the parenchymatic cortex. The four species develop a parenchymatous pith that stores mainly fructooligosacharides (FOS) and plays an important role in storing water, protecting the plant from drought stress and environmental hazards in the Andean climate. In yacon, domestication has produced a wide pith that stores water, reducing sugars and FOS with low degree of polimerization, that could have eventually made it more palatable as compared to the wild counterparts.  相似文献

Genetic variations and relationships among cultivated and wild genotypes of five taxa of Indian Luffa were examined using inter simple sequence repeats (ISSR), directed amplification of minisatellite DNA (DAMD) markers and morphological characterization. Morphometric evaluation of 21 discrete characters in 51 representative accessions segregated the five taxa of Luffa in three main clusters: the two wild species (L. echinata, L. graveolens) in the first, and the cultivated L. aegyptiaca (smooth gourd) and L. acutangula (ridged gourd)/L. hermaphrodita (Hermaphrodite luffa) in the second and third clusters, respectively. Cumulative data analysis of 15 ISSR and seven DAMD markers revealed high percentage polymorphism (97.67 %), moderate genetic distance (0.06–0.72, avg. 0.51), and low heterozygosity and Shannon index values (H = 0.15; I = 0.22) across all the 76 genotypes assayed. A UPGMA dendrogram, based on the combined marker data, resolved the five taxa in two main clusters with high bootstrap support. The morphological and molecular trees showed incongruence in the number of main clusters resolved and in the disposition of the wild and cultivated taxa in different sub-clusters. The cluster analyses and PCoA plots revealed a nested grouping of the hermaphrodite luffa within the ridge gourd group. The Bayesian STRUCTURE analysis identified three genetic clusters for the five assumed taxa. Outcrossing test revealed a mixed mating system in Indian Luffa. This is the first ever report on the mating system in Luffa using molecular markers. The study also demonstrates the utility of using more than one DNA marker in the assessment of molecular diversity in a widely cultivated crop genus like Luffa with a narrow genetic base.  相似文献

The genetic architecture of crop domestication is generally characterized by three trends: relatively few genomic regions with major QTL effects are involved, QTL are often clustered, and alleles derived from the crop do not always contribute to the crop phenotype. We have investigated the genetic architecture of lettuce using a recombinant inbred line population from a cross between a crop Lactuca sativa (‘Salinas’) and its wild relative L. serriola. Few genomic regions with major QTL, plus various intermediate QTL, largely control the transition from wild to cultivated Crisphead lettuce. Allelic effects of all major QTL were in the expected direction, but there were intermediate QTL where the crop contributed to the wild phenotype and vice versa. We found two main regions with clusters of QTL, one on linkage group 3, where the crop allele induced lower seed output, another on linkage group 7, where the crop allele caused a delay in flowering time. Potentially, knowledge of genetic changes due to the domestication could be relevant for the chance that a transgene inserted in a crop genome will spread to wild relatives due to hitchhiking effects. If a transgene would be inserted in one of these regions, background selection on the crop alleles may lead to a reduced fitness of hybrids with the transgene. QTL research on the effects of domestication genes can thus indicate regions in the crop genome that are less likely to introgress, although these still need to be verified under field conditions.  相似文献
