为了开发铁皮石斛EST-SSR分子标记,利用SSRIT软件对铁皮石斛近缘物种-金钗石斛的15 383条EST序列进行SSR位点查找,利用Primer 5和Oligo 7软件进行引物设计和评价,之后经PCR扩增和琼脂糖凝胶电泳对引物进行初步筛选,并通过聚丙烯酰氨凝胶电泳对所筛选的引物进行有效性检测。结果表明,SSRIT软件共查找到370条SSR位点序列,共有379个SSR位点,候选SSR位点出现的频率为2.46%。二核苷酸、三核苷酸和六核苷酸重复是最主要的重复类型,分别占41.42%、26.91%和27.44%,其中二核苷酸重复中AG/CT(20.84%)和GA/TC(18.73%)最丰富;三核苷酸重复中TCT/AGA(4.22%)和GA/TC(3.96%)最丰富;而六核苷酸重复基元较多。EST-SSR平均长度为24 bp,平均每8.5条EST序列包含1个SSR位点。设计的106对EST-SSR引物中有50对能扩增出理想的PCR产物,引物有效扩增率为47.17%,其中有43对能够扩增出多态性条带,占可扩增引物的86%。本研究开发的43对引物为铁皮石斛遗传多样性分析、种质鉴定、遗传图谱构建和功能基因研究等提供了重要的参考价值。  相似文献

本文利用从NCBI下载的21590条银杏EST序列,分析了银杏(表达序列标签微卫星)EST-SSR在银杏EST序列的分布和比较了在不同长度EST序列中的SSR特性。在剔除冗余和低质量序列后,得到总长为5708.385kb的无冗余EST序列7961条,发现了405个EST序列(5.09%)含有475个SSR,长度400~1000bp的EST序列含SSR位点数为445个,占SSR总数的93.68%。二核苷酸和三核苷酸基元类型是银杏EST-SSR的主要类型,分别占SSR总数的73.89%和24.00%,最常见的SSR基元是:(AT)n、(AG)n、(AC)n、(AAG)n和(AAT)n。通过对银杏EST序列中SSR位点信息的发掘分析,为有针对性地设计EST-SSR引物,开发银杏EST-SSR分子标记奠定基础。  相似文献

为了解人参属植物EST中SSR分布特点及其在三七SSR标记中的应用,利用生物信息学方法,用primer3软件对dbEST数据库中人参属植物人参、西洋参和三七的EST序列进行搜索,发现人参属植物EST-SSR出现频率为11.54%,平均每4.39kb出现1个SSR。人参属植物单核苷酸重复基元占主导地位,其次为三核苷酸重复基元和二核苷酸重复基元,分别占总SSR的54.48%、17.31%和16.36%。人参属EST-SSR的优势类型为A/T和AT/TA,分别占54.73%和8.21%。根据人参属植物EST中的SSR设计48对引物,在合适的PCR扩增体系下,用5个三七样品的DNA为模板进行PCR扩增,引物有效扩增率85.42%,其中多态性引物占可扩增引物的70.73%。结果表明,利用人参属EST序列开发三七EST-SSR标记是可行的。  相似文献

从真菌基因组计划网站(FGP)和NCBI网站数据库下载了总长度为8.1Mb的11150条香菇的EST(包括香菇的10条cDNA)序列,通过SSRhunter 1.3软件结合手工查找,从中发现2.83%即316条EST含有一共469个SSR.,平均每17.3kb出现一个EST-SSR。在所有EST-SSR中,三碱基和六碱基SSR出现最多,分别占EST-SSR总数的38.00%和20.00%,出现较多的基元为(A)n、(T)n、(GA)n、(AG)n、(TGA)n、(GAT)n和(TCTTT)n,占所有EST-SSR的35.39%。利用Oligo 6.0软件设计了51对EST-SSR引物,并选用其它物种的24对引物,对香菇菌株进行了PCR扩增。实验结果表明,设计的51对引物有39对具有明显的扩增产物,选用的其它物种的24对引物均没有清晰可见的特异性扩增产物。部分有扩增产物的EST-SSR引物具有多态性。  相似文献

为了明确菠菜EST序列中SSR的总体特点,开发菠菜EST-SSR引物;为利用EST-SSR引物进行菠菜性别相关特异序列的克隆奠定基础,本文从NCBI上获得1093条EST,利用在线软件SSRIT检测所含SSR序列,并进行分析。共检索出68条SSR序列,分布于64条EST中,检出率为6.22%,包括22种重复基元。其中二核苷酸重复基元的EST-SSR占主导地位,占总SSR数目的32.3%。利用在线引物设计软件Primer3.0设计了7对EST-SSR引物,在适合的PCR反应体系下,分别以雌、雄菠菜DNA基因组为模板,对设计的EST-SSR引物进行筛选,结果显示以EST序列HS097148设计的一对引物从菠菜雌雄基因组中扩增出一条雄性特异的条带,表明通过菠菜EST-SSR引物获得菠菜性别相关特异序列是可行的。  相似文献

本研究利用毛竹已有的EST序列,开发竹类植物EST-SSR标记,旨在对竹子的分子分类进行研究。通过对3087条毛竹(Phyllostachys pubescens)EST序列进行筛选,获得了408条含有SSR的毛竹EST,在所有的EST-SSR中,三核苷酸重复类型(49.75%)最多,其次是二核苷酸重复类型(43.14%)、五核苷酸重复类型(4.41%)、四核苷酸重复类型(1.72%)和六核苷酸重复类型(0.98%)。不同基序类型中,GAG/CTC基序和AG基序分别是三核苷酸重复类型和二核苷酸重复类型中含量最高的重复基序,分别占18.72%和71.02%。当SSR长度等于18bp时,所检测到的SSR数量最多,达140条。随着SSR长度的增加,所检测到的SSR数量呈下降的趋势。根据搜索出的EST序列,共设计出25对引物,对12个竹类植物进行了扩增效率、多态性及通用性检测。其中18对引物能够扩增出稳定且清晰的条带,16对引物扩增具有多态性,扩增片段长度主要集中在100~500bp,引物有效率达64%。依据扩增结果进行遗传相似性分析,12种竹类植物可分为两大类群:丛生竹类群(clump bamboos)和散生竹类群...  相似文献

紫楠(Phoebe sheareri)是商品材金丝楠木的原植物种之一,现存野生资源日益减少,为了进一步掌握其遗传多样性和遗传结构特征,大规模开发该种表达序列标签-简单重复序列(expressed sequence tag-simple sequence repeat,EST-SSR)标记迫在眉睫。本研究首次进行紫楠转录组高通量测序,挖掘SSR位点和开发EST-SSR标记,并进行引物的初步验证以及在楠属植物的通用性检测。结果显示,通过Illumina Hiseq 2500测序共获得43 781条Unigene,应用MISA软件鉴定了6 958个SSR位点,分布频率为15.89%,平均每5.31 kb出现1个SSR位点。紫楠SSR位点共包括340种重复基元,以二、三核苷酸为主,其优势重复基元分别为AG/CT(23.99%)和AAG/CCT(12.81%)。基于不同重复基元类型设计合成了94对SSR引物,以10份紫楠及同属4种楠木的基因组DNA为模板对其有效性及通用性进行初步验证,筛选出具有清晰扩增产物的引物41对,其中32对具有多态性,其平均等位基因数2.75个,观察杂合度(heterozygosity,Ho)、期望杂合度(heterozygosity,He)、多态信息含量(polymorphism information content,PIC)分别为0.369、0.563和0.541,且在同属材料中通用性较高。紫楠转录组测序获得的Unigene可作为SSR标记开发的有效来源,所获得的EST-SSR引物可为紫楠及楠属其他树种的遗传结构分析、种质资源利用及遗传图谱构建提供有效的分子标记。  相似文献

换锦花EST-SSR标记开发及遗传多样性分析   总被引:2,自引:0,他引:2  
为开发换锦花EST-SSR标记和分析其遗传多样性,本研究利用MISA软件对换锦花转录组信息进行SSR位点检测,再利用Primer3.0设计引物,经PCR扩增和非变性聚丙烯酰胺凝胶电泳检测引物的有效性和多态性,并绘制换锦花种质资源的聚类图。结果表明,共检测到9 918个SSR位点,发生频率为18.59%,分布距离为3.729 kb;SSR位点重复单元为1~3个碱基,其中,单碱基重复三碱基重复二碱基重复,分别占SSR总数的61.08%、23.22%和14.23%,四碱基及以上重复单元相对较少。共设计出9 302对SSR引物,随机选取并合成278对引物进行PCR扩增,能够清晰扩增出的引物有185对(66.55%),在石蒜属的七个种中具有多态性的有59对(31.89%),其中11对(18.64%)能够在浙江和江苏种群的30份换锦花种质资源表现出丰富的多态性。综上,本研究开发的EST-SSR标记具有丰富的多态性,在换锦花以及石蒜属植物的遗传多样性分析、杂交种鉴定及遗传图谱的构建应用中具有重要意义。  相似文献

为开发菊花EST-SSR标记并用于万春菊资源分析,研究了菊花的EST-SSR特征、标记开发及其在万寿菊上的可转移性。结果表明,菊花EST-SSR出现频率为5.35%,平均每10.64 kb存在1个SSR位点。在这些SSR位点中,共有83种重复基元,2-6核苷酸重复类型分别为10、40、14、5和14种。以14个菊花品种DNA为模板,22对菊花EST-SSR引物中14对可以扩增到清晰且稳定的PCR产物,共检出49个位点,平均每对引物可扩增出3.5条多态性片段,平均多态性信息含量(PIC)为0.751。在14对有效引物中,8对可以在待检万寿菊样品中扩增到清晰稳定的条带,可转移率为57.14%。综上所述,菊花以三核苷酸重复类型占主导,六核苷酸重复类型高于其它植物种类,菊花EST-SSR引物多态性信息含量处于较高水平。本研究可为万寿菊分子标记辅助育种奠定科学基础。  相似文献

花椒转录组SSR信息分析及其分子标记开发   总被引:2,自引:0,他引:2  
匮乏的基因组信息是导致花椒(Zanthoxylum bungeanum)分子标记缺乏的根本原因。本研究通过高通量测序技术结合MISA软件分析花椒果皮转录组中SSR的分布类型及特点,以来源于中国6个省份的33份花椒种质对随机合成的80对引物进行多态性筛选,继而开发表达序列标签SSR(expressed sequence tags-SSR,EST-SSR)标记并分析不同花椒种质的遗传多样性。结果显示,在转录组测序获得的163 340条Unigenes中,共筛选到27 905个SSR位点,分布于23 422条Unigenes中,SSR发生频率和平均分布距离分别为14.34%和2.94 kb。其中,1 110个SSR位于编码区序列(coding sequence,CDS);4 358和3 856个SSR分别位于5'端非编码区(5-untranslated regions,5'-UTR)和3'端非编码区(3'-untranslated regions,3'-UTR)。单、二和三核苷酸为优势重复类型,分别占SSR总数的66.48%、17.37%和14.89%,且A/T、AG/TC和AAG/TTC分别是单、二和三核苷酸的优势重复基元。此外,本研究成功设计12 478对SSR特异位点引物。在随机选取的80对引物中,共有15对表现出多态性。多态性信息含量(polymorphism information content,PIC)、观测等位基因数(observed number of alleles,Na)、有效等位基因(effective number of alleles,Ne)、观测杂合度(observed heterozygosity,Ho)、期望杂合度(expected heterozygosity,He)、Shannon's指数(Shannon's information index,I)和Nei's基因多样性指数(Nei's gene diversity index,H)的平均值分别为0.50、3.27、2.43、0.69、0.58、0.97和0.57。利用UPGMA聚类,可将33份供试花椒种质分为4类,与供试种质地理位置划分基本保持一致。本研究为花椒种质资源鉴定、分子标记辅助选择育种及遗传多样性分析等提供标记资源。  相似文献

A red Rioja wine was aged in barrels made of Spanish oak wood (Quercus robur, Quercus petraea,Quercus pyrenaica, and Quercus faginea) during 21 months. The concentrations of some volatile compounds [syringaldehyde, vanillin, eugenol, maltol, guaiacol, 4-ethylphenol, cis and trans isomers of beta-methyl-gamma-octalactone, 2-furfuraldehyde, 5-methyl-2-furfuraldehyde, 5-(hydroxymethyl)-2-furfuraldehyde, and furfuryl alcohol] were studied in these wines and compared with those of the same wine aged in barrels made from French oak of Q. robur (Limousin, France) and Q. petraea (Allier, France) and American oak of Quercus alba (Missouri). Similar concentrations of these compounds were found in wines aged in Spanish and French oak wood barrels, and significantly different concentrations were found with respect to wines aged in barrels made of American oak wood, indicating a different behavior. Thus, wines with different characteristics were obtained, depending on the kind of wood. Also, the kind of wood had an important influence on sensory characteristics of wine during the aging process. Spanish oak wood from Q. robur, Q. petraea, and Q. pyrenaica can be considered to be suitable for barrel production for quality wines, because a wine aged in barrels made of these Spanish oak woods showed similar and intermediate characteristics to those of the same wine aged in French and American oak woods usually used in cooperage.  相似文献

The evolution of low molecular weight polyphenols in Spanish oak heartwood of Quercus robur,Quercus petraea, Quercus pyrenaica, and Quercus faginea was studied by HPLC, in relation to the processing of wood in barrel cooperage. The polyphenolic composition of Spanish woods subjected to natural seasoning for 3 years and to the toasting process was studied in relation to those of French oak of Q. robur (Limousin) and Q. petraea (Allier) and American oak of Q. alba (Missouri), which are habitually used in cooperage. The concentrations of benzoic and cinnamic acids and aldehydes of Spanish woods increased during seasoning depending on the duration of this process and in the same way as those of French and American woods. The process having the main influence on the phenolic composition of wood was the toasting. It led to high increases in the concentration of phenolic aldehydes and acids, especially cinnamic aldehydes (sinapic and coniferylic aldehydes), followed by benzoic aldehydes (syringaldehyde and vanillin) and benzoic acids (syringic and vanillic acids). This polyphenolic composition in Spanish oak species evolved during toasting as in French and American oak, but quantitative differences were found, which were especially important in American species with respect to the others.  相似文献

The influence of the species and geographical origin on the volatile composition of wood samples from 80 Spanish oaks (55 Quercus petraea Liebl. and 25 Quercus robur L.) has been studied. Oak volatile components were isolated by simultaneous distillation-extraction and analyzed by gas chromatography-mass spectrometry. cis- and trans-beta-methyl-gamma-octalactones were the main constituents, the cis stereoisomer being predominant. Other important volatile components were furfural, 5-methylfurfural, guaiacol, eugenol, vanillin, or syringaldehyde. The main differences were established between species, Quercus petraea being significantly richer in volatile compounds than Quercus robur; however, the variability found among trees was high. Differences among geographical provenances were much less important than those found between species.  相似文献

The evolution of tannins in Spanish oak heartwood of Quercus robur L., Quercus petraea Liebl.,Quercus pyrenaica Wild., and Quercus faginea Lam. was studied in relation to the processing of wood in barrel cooperage. Their evolution was compared with that of French oak of Q. robur (Limousin, France) and Q. petraea (Allier, France) and American oak of Quercus alba L. (Missouri), which are habitually used in cooperage. Two stages of process were researched: the seasoning of woods during 3 years in natural conditions and toasting. Total phenol and total ellagitannin contents and optical density at 420 nm of wood extracts were determined. The ellagitannins roburins A-E, grandinin, vescalagin, and castalagin were identified and quantified by HPLC, and the molecular weight distribution of ellagitannins was calculated by GPC. During the seasoning process the different ellagitannin concentrations decreased according to the duration of this process and in the same way as those in French and American woods. The toasting process also had an important influence on the ellagitannin composition of wood. Roburins A-E, grandinin, vescalagin, and castalagin decreased during this process in the Spanish wood species, in the same proportion as in the French and American ones. Also, the seasoning and toasting processes lead to qualitative variations in the structure of ellagitannins, especially in the molecular weight distribution, as was evidenced by GPC analysis of their acetylated derivatives.  相似文献

The volatile composition (volatile phenols, phenolic aldehydes, furanic compounds, lactones, phenyl ketones, and other related compounds) of Spanish oak heartwood of Quercus robur, Quercus petraea,Quercus pyrenaica, and Quercus faginea was studied by gas chromatography/mass spectrometry, in relation to the processing in barrels cooperage and in relation to the French oak of Quercus robur (Limousin) and Quercus petraea (Allier) and American oak of Quercus alba (Missouri), which are habitually used in cooperage. The volatile composition of seasoned oak woods varied according to individual trees, species, and origins, and the differences were more significant in Spanish species with respect to American species than with respect to French species. The toasting process influenced the volatile composition of wood. It led to high increases in the concentration of volatile phenols, furanic aldehydes, phenyl ketones, and other related structures, but the effect on w-lactones levels depended on species and origin. The volatile composition in Spanish oak species evolved during toasting like in French and American oak, but quantitative differences were found, especially important in American species with respect to European species.  相似文献

为探明厚朴的基因组信息,开发合适的生物学工具以促进厚朴的遗传育种,本研究利用Illumina-Solexa测序技术对厚朴根、茎皮、叶不同组织的9个样本进行转录组分析,获得大量的序列信息,并以转录组序列为基础进行厚朴SSR分子标记的大规模发掘。结果表明,共获得了109 526条厚朴转录组序列,平均序列长度为1 023 bp,通过与蛋白数据库NR、Swiss-Prot、GO、KOG和KEGG五个数据库比对,分别有6 0361、39 942、65 535、51 351和27 310条厚朴转录组的Unigene被注释;厚朴转录组表达信息进行大通量SSR位点的发掘,发现了含SSR位点的序列25 925条,共27 721个SSR位点,SSR出现的频率为23.67%。厚朴转录组共发现了374种碱基重复模式,且CT/GA和AG/TC是主要的双碱基重复序列,AGA/TCT和AAG/TTC是主要的三碱基重复序列;随机挑选的180对SSR引物中有104对产生清晰可重复的条带,21对引物具有多态性,厚朴SSR引物多态性较高。本研究结果为厚朴及近缘种的遗传多样性分析、遗传图谱构建及比较基因组研究奠定了一定的理论基础。  相似文献

微卫星或简单序列重复(simple sequence repeats,SSRs)广泛存在于真核生物的基因组中,是目前最有用的分子标记之一。本研究首次利用全基因序列对4个禾本科植物种,包括二穗短柄草(Brachypodium distachyon)、水稻(Oryza sativa)、高粱(Sorghum bicolor)和玉米(Zea mays)的SSR的类型、丰度(数量)、相对丰度、频率、长度和偏好性等进行了分析和比较。结果表明,禾本科植物中SSR的丰度与基因组大小成正比,而相对丰度与基因组大小相关不显著;三核苷酸和六核苷酸基序类型比其它类型更为丰富;不同物种皆呈现出明显的基序偏好性。总的来讲,除个别例外,禾本科植物的基因组中更倾向于富含A/T的基序。本研究结果为研究禾本科植物的基因组进化和SSR标记的开发提供了有价值的信息。  相似文献

The aim of the present work was to identify and quantify the phenolic compounds and fatty acids in acorns from Quercus ilex, Quercus rotundifolia, and Quercus suber. The concentration of oleic acid was >63% of total fatty acids in all cases, followed by palmitic and linoleic acids at similar concentrations (12-20%). The concentrations of alpha-tocopherol in Q. rotundifolia, Q. ilex, and Q. suber were 19, 31, and 38 mg/kg of dry matter (DM), respectively, whereas the concentrations of gamma-tocopherol were 113, 66, and 74 mg/kg of DM, respectively. Thirty-two different phenolic compounds were distinguished. All of them were gallic acid derivatives, in the form of either galloyl esters of glucose, combinations of galloyl and hexahydroxydiphenoyl esters of glucose, tergallic O- or C-glucosides, or ellagic acid derivatives. Several tergallic acid C-glucosides were also present in the extracts obtained from Q. suber. Acorns from Q. ilex and Q. rotundifolia showed similar polyphenol patterns mainly with gallic acid-like spectra. Chromatograms of Q. suber showed mainly polyphenols with ellagic acid-like spectra. Valoneic acid dilactone was especially abundant in Q. suber skin. The contribution of skin to the total phenolics of the acorn was relatively small in Q. rotundifolia and Q. ilex but relatively high in Q. suber. Skin extracts from Q. suber, Q. rotundifolia, and Q. ilex showed 1.3, 1.4, and 1.0 antioxidant efficiencies, respectively (compared to that of butylhydroxyanisole). Endosperm extracts showed lower capacity to prevent lipid peroxidation than skin extracts.  相似文献

Low molecular weight polyphenols and ellagitannins were analyzed by HPLC, and the molecular weight distribution of ellagitannins was calculated by GPC, in oak heartwood of Quercus robur L., Quercus petraea Liebl., Quercus pyrenaica Wild., and Quercus faginea Lam., grown in Spain, before and after 1 year of seasoning, in Bordeaux, France. During this process, the concentrations of low molecular weight polyphenols (acids and aldehydes, benzoic and cinnamic, and coumarins) increased, and those of ellagitannins (castalagin, vescalagin, and roburins A-E) decreased. A similar behavior for the A and B compounds in all species was not found. This modification in the chemical composition was similar in the four Spanish species of Quercus studied and allowed the differentiation between the unseasoned wood and the wood after the first year of seasoning.  相似文献
